Adding a House stronghold mod mid-game: Possible?

I thought I'd try http://www.nexusmods.com/morrowind/mods/43381/?tab=1&navtag=http%3A%2F%2Fwww.nexusmods.com%2Fmorrowind%2Fajax%2Fmoddescription%2F%3Fid%3D43381%26preview%3D&pUp=1. Problem is when I thought of trying it out, I had just grabbed the construction contract in game. Hoping for the best since I hadn't actually started the first stage of the manor yet, I installed the mod, then later on turned in the contract to Galsa Gindu, after which, of course she says she'll start the first phase. Later, got to the point where she says to go talk to the foreman. Found misplaced door, floating boards, etc. Doesn't look good.

So is there anyway to fix things at this stage and keep the mod? Maybe with some third party tools? Might even be willing to go back some saves to the point before I turned in the contract if that helps.

And if there isn't a way to make the mod work, will it be possible to revert to vanilla at this point?

Edit: Oh forgot to say I'm using the LGNPC mods as well.

Have you tried repairing your save with Wrye Mash? But it will make your whole map unexplored again IIRC.
