I seem to be at an impasse with both quest chains. The RR has me doing the radiant quests - I've done like 10 of them already. The BoS is doing the same. I'm at the point in the game where I am to build the transporter. I have't gone to any faction to help.

My question - the main quest line for both these factions has stopped. For the RR it was after following the trail and the BoS, once I got on their ship and spoke to the leader. Is it a matter of selecting one faction to help me build the transporter?

The MM I stopped cause I'm not liking the building system (might try it later after it's patched or modded).

...you only need one settlement for the Transporter.

Granted you need 5 that can suport arty for the MM win.
