So I went through that quest with Deacon finished it and decided to try out Strong as a companion and sent Deacon on his way. Then about 30 seconds later in the right hand corner "The railroad hates you" or whatever it says, then Butcher's Bill failed and the second MILA quest failed. Could anyone tell me what I did wrong? I'm apart of the Brotherhood, Minutemen, and the Railroad but I haven't gotten far into any of them except for the Minutemen and my next main quest is Dangerous Minds so I don't think I've hit faction alignments yet.
