Just wondering if the game bugged, i have a save to fall back to on Molecular Level quest if something didn't work.

In the Railroad questline, you're actually ordered to go undercover with the Institute.
NV didn't really have it that way. most quests in NCR and House questlines were the same and only Legion had a different flavor. Yes-Man just allows you to choose which of these quest to complete, which to ignore and allow you to go with either ending for most of them.
FO4 seems similar: rather than some hard points, you have points at which you piss off a faction. I'd still consider "The Molecular Level" to be the point at which you should make your decision and start ignoring other factions.
Actually, you can alert/side with another faction during the Battle of Bunker Hill, and still remain on The Institute's good list as you can lie about what happened. If you had made The Institute hostile, it would have brought up some message saying you had.
To get "Defend The Castle" to appear, you have to talk to Preston, causing "Form Ranks" to start, and after that quest is done, "Defend the Castle" begins.
Ok then, go talk to Preston in whatever settlement you left him in.
This will cause "form ranks" to start, and after that is done "defend the castle" will start.
