My speculation is that Dr Li, who was friendly with the Brotherhood and headed back to the Commonwealth in FO3 is responsible for their presence in the region. She may have gotten back, discovered something about the Institute and contacted Lyons bunch for help.

With their [censored] lives after Alan Sutler is done. Anything related to the Enclave's loss in Fallout 3, no matter how minor, that appears in Fallout 4 is getting some Gauss (hopefully) or failing that some other weapon to the face.

I hope she is in-game so I can kill her too.
