I have completed the mission with danse in the arc jet systems building a while ago and am now trying to collect the collectibles specifally the magazines. The layout for the buiding in vids is different then the layout I have now. Is there any way to get this magazine now or am I stupidly screwed out of this magazine for doing a relatively early game quest in the beggining and waiting to mid game to collect.

It should be there. I went back and found it after the mission. Take a left when you enter the room with the broken walkways. Pick the door, take a left up the stairs to the next level and have a look around.
