EDIT: Also, get into the habit of taking the cores out of your armor. Think of it as leaving your keys in the ignition

I found that you can talk to the npc thats wearing your armour, your character says quiet sternly that they need to vacate the armour, and as Fellby said , I always remove my cores if I am not using the armour now

I've been lucky with mine. Leave 3 sets at sanctuary, only removed the core in one of them. When I come back sometimes it's moved, but they never keep it or wander off with it. I'm assuming they use it against raids then get out
