Does anyone know if there are any issues changing gender mid-game using console commands (like quest screwed, bugs, anything)?

I've tried yesterday with a quicksave and it seems all right, nothing apart my char changed, NPCs even refers to me as a woman now and Charism perk changed from Lady Killer to Black Widow.

Problem is, my test is far from extensive, anyone used that for a longer time without issue?

You should go back to the vault and see if your dead spouse changed, just for kicks.

I just check, there's still my wife there.... Well, I can live with that if there are only these minor "glitch"

Off the top of my head, I'd be concerned about any of the Boy/Girl perks (no idea if the different one is just naming change or not) and of course, Black Widow / Lady Killer. Keep in mind that since you verified the original gender spouse is still in the game, that proves the console command you used did NOT alter the game around the PC's new gender. Expect issues to pop up (how big they are remains to be seen). Good luck!
