Asfor myself, im with The BoS. I can deal with killing bots and terminator-like synths allday w/ all the artillary id ever need. Im also apart of The Minutemen too on the side. I enjoy liberating raider posts :)

BoS, because regardless of how many Vertibirds they lose they're still trying to clean up the Commonwealth.

Railroad. Because it really complements my current playthrough (plus the Railroad crew is fun and memorable).

Institute.

You are explicitly told (relatively) early on in their questline that you're in line as the
Spoiler
next Director.
That means you get to choose policy and direction for the group.

In light of that, all arguments against the Institute can basically be met with "Yeah, that's pretty bad. I'll work on fixing that." Might take some time with certain things, but there's almost nothing you can't push for.

And if the Institute can literally build people from raw materials... what else can they do if soneone with that kind of influence is there pushing for more moral works that benefits the whole Commonwealth?

And the Minutemen, of course. Someone needs to hold down the fort for the immediate future, and I can't see any advances from the Institute come to fruition shorter than a few years at best.
