My understanding is they have a pronounced distaste for all ghouls but an active extermination policy only for feral ghouls. So Danse is really rude to Hancock as an example but likes when you help the ghoul child find his family or when you help the ghouls at the Slog. I think the BOS logic runs something like this: Ghouls shouldn't exist because they are a physical manifestation of man's misuse of technology. If man had used technology responsibly, ghouls wouldn't exist.
I think this bears out with other sapient lifeforms as well when it's demonstrated individuals aren't a threat to the BOS or mankind generally (as the BOS understands it anyway). Examples of this are that they will spare Virgil once he is cured and they can also be convinced to let Danse go.
In short, they are against the conditions that allow the existence of things like super mutants, synths, and ghouls, but are apparently willing to make exceptions for certain rare individuals that have demonstrated they are not a threat. That and they don't go out of their way to eliminate non-hostile targets like random non-feral ghouls.
*Edit* However, it goes without saying that when you foster an active distaste for all non-humans in your organization, you will recruit some individuals who will happily exterminate all non-humans for no reason except they aren't human. Just like how a very disciplinarian outfit will always attract some sadists. I have little doubt that some BOS rank-and-file could get trigger-happy with some non-feral ghouls with little to no provocation.
