The game will let you know...

Spoiler
before stepping in the transporter I believe, it will ask you if you are sure..bla bla bla...kinda like with DLCs, they ask you before you jump into the DLC world...so when you get that prompt, say no, back out and save, and remember that save file..

edit: possible spoiler

IIRC;

BoS: Starting Tactical Thinking will make you an enemy of the Railroad, Starting Spoils of War makes you an enemy of the Institute

Raliroad: Completing Underground Undercover (or maybe Operation Ticonderoga?) will make you an enemy of the BoS, Starting The Nuclear Option (?) makes you an enemy of the Institute

Institute: Starting Mass Fusion will make you an enemy of the BoS, Pinned might make you an enemy of the Minutemen if you fail to convince them to stand down and you side with the Institute (I think), End of the Line makes you an enemy of the Railroad if you don't warn Desdemona

Minutemen: Banished from the Institute will make you an enemy of the Institute

No, there's a second or third one that involved the teleporter.

The game will give you a prompt, basically saying there is no going back after you do the mission.

So when you get that prompt, that's when you stop advancing that particular story line.
