The weapon would be the cure to the synthetic army they are opposing, it not only would be able to destroy the synths with a single shot due to the nature of how the gun was created but it could also be essential in the combat of any institute technology that I assume they would be slightly worried about.


And the argument that they possible didnt want to have the possibility of losing the weaponry is null, as not only is this what the weapon was made for, the brotherhood came in full force, why would they limit their chances of victory?
