The director before Father appears to have been behind making the Super Mutants in the Commonwealth as well, if one has investigated Virgil's old lab and read the reports he left behind.

Organizations tend to become evil over time, even if they start out well.
Human lust for power tends to be a root of this evil.
The institute looks rife with this considering some of the internal drama one sees there in the minor quests.
