Not destroying the Institute

Is there a way to side with the Minutemen and not destroy the Institute?

Short of not completing the main quest, nope. The only way not to destroy the Institute is to side with the Institute.

I'm pretty sure you can get the Minutemen to stand down in one of the Institutes quests. It just requires a speech check.
