Does it matter that I killed Mandy Stiles and her crew after getting caught getting back the NX-42 Guidance Chip? Will I get a mission from her in the future if I don't kill her and her crew or it doesn't matter? I killed them because they were evil.

Nope...More scrappers will spawn when needed during the quest chain...
