Thus the mistake the Institute made. They dropped the implant research to go full out with Synths. They should have done both or pushed the implants instead of the Synths.
The Director hates the idea of humans augmenting themselves with cybernetics, hence why he canned that project when he became the new Director.

yes, they sux and their plans do not make sense. But I also like to align myself to them, the possibility of being the director is a temptation too big for me to resist.

They weren't Supermutants though: the FEV Experiments were primarily started to create Gen3 Synths. After decades of failures, they decided that they had no choice but to find prewar DNA (if you played early Fallouts, you know that FEV reacts differently to non-mutated humans and in FEV labs you ind the holotape in which they discuss getting the pre-war DNA which confirms that it's about Gen3 Synths). Seemingly they succeeded because original FEV experiments stopped and the Gen3 Synths are created by putting robot into a red liquid (most definitely a variant of FEV) which causes an instant mutations that creates a human body.
What Shaun's experiments were about (which were started later) is unknown, but looking at his obsession with Synth Shaun, I am pretty sure that he wanted to make an aging Synth. In either case, in restarted FEV Experiments Supermutants are still viewed as failed products, not the point.
The Institute liked the Cynbernetics Project and seeing as everyone envies Kellogg, they would likely want to restart it.
Shaun was the one who hated it, but alongside the said reason he had few more: he hated Kellogg with a burning passion, Walker seems to never have viewed Shaun as a human being and Walker seemed to have been seeking something more than just simple implants... in other words, mostly personal stuff.
