Flawless Rubies Not Showing in Inventory : V

I began the daedric quest given by Kesh and had three of the four items required to gather for it, and had stored them in Lakeview as I knocked out a few quests while looking for the flawless ruby. I ended up in Wyrmstooth and eventually mined up one in Dimfrost. I decided to finish mining out the ore spots and collecting the crimson nirnroots there. At one point I became overburdened and I used the Deep Storage spell to clear out my inventory. This is when I first noticed my problem. Despite having seen the message saying I got one, and having the quest log check getting one off my list, the name wasn't displayed anywhere in my inventory. Thinking the game had glitched, I finished what I was doing on Wyrmstooth, and returned to Lakeview. I used the spell again, pulled everything out of storage and placed it away at my home. The flawless ruby however still wasn't showing in my inventory. I then used a console command and added 100 to see if it would show up, yet still nothing. I do know they are there however, as my weight isn't at zero when I clear everything out of my inventory and Kesh did take one out when I spoke with him. Has anyone else experienced this bug, or a similar one, and know how to correct it? My current load order is:
