Hey, I don't know if this makes sense, but when I talked to Harlen the ghoul everything seemed cool, and as soon as I went up stairs where he was he started shooting at me, I did not want to kill him so I left and when I came back he was dead downstairs for some reason.......I don't know if this is a glitch, I still can't even load my saves.

Not a glitch. He becomes hostile if you go upstairs or disarm his traps before you find his friend.
