I haven't checked all the other LGNPC mods in my game yet. But Seyda Neen definitely isn't working. I know I have a lot of mods, mlox doesn't come up with anything on it. Any ideas?

Could you give details on you mean by "isn't working"?

Everyone I talk to still has generic dialogue. It seems unchanged as if it isn't even turned on. No errors or anything.

It would help to see your Load Order, just in case Mlox missed something here.

This is what it should be like:
LGNPC NoLore before all (and any other dialog-mods you may be running). Then most of the rest in any order. Then Indarys Manor, Secret Masters, Vivec Redoran and finally Pax Redoran. If you us the Soul Sickness patch, load it after all others.

Does the problem persist if you start a new game?

What I meant was a specific example of a dialog string or topic missing from a particular NPC's dialog box.

For instance, LGNPC adds a bunch of topics and dialogue to Erene Llenim, so if you go talk to him does he mention any of these?:
get cured
my groin
my injuries
my knees
my right leg
pitfighting

I took your advice and reordered them. Most of those were already in the right order. I just switched indarys and the secret masters. However, it seems to be working now; they say their unique dialogue to me.
