Are you certain your changes have been lost? Loading your esp will always load the fallout3.esm aswell as that is the master for your esp file. But what you changed really should be there, if you saved to an esp file I can't see that GECK would revert your changes. Of course I'm not as experienced with the GECK as most on here but if your changes were saved they really should still be there, but as I say the default fallout3.esm will load aswell.

If you did not open the GECK as administrator, and are on Windows Vista, or 7, then when you saved it saw the GECK as a virus trying to do something bad, and blocked the save. If this is the case, all your work is irreversably lost, and you have to start over :/ Did you forget to run it as admin?
