Alduin and Akatosh are as different as Zeus and Jupiter. Just look at how the Greeks saw Zeus, and then look at the Roman vision of Jupiter. They are pretty much the same thing, but there are differences between their cultures. Romans are more warlike, and so their gods come across as more violent and warlike as well, compared to the Greeks who value science and philosophy more than the Romans.
In Skyrim, Alduin and Akatosh are the same entity. The Dragon God. Of Time or something. The Imperials regard him as a dragon, although symbolically he is a two headed dragon man so he can match the other humanoid Aedra depictions. The Nords also regard him as a dragon, but a full-fledged primal and bestial one. The Nords have good reason to fear Alduin, who hates Lorkhan/Shor, the creator of man and one of the gods they worship. Legend says that Alduin will eat the world. Imperials try to be fair to their Elven friends who worship Auri-El, and do not vilify Akatosh, but rather turn him into a symbolic figurehead of the empire to relate his Dragon symbolism to the Dragonborn emperors. Their consideration for elves is also why Shezarr/Lorkhan ceased being an object of worship. Elves hate him. Considering Akatosh is the god of time, the Imperials, like the Nords, would also believe that he is the end of all things, though in a much more figurative sense than the very specific Nord belief about eating the world.
