I'm looking for a mod that can remove the item slots for armour on the fly so that I can get the protection of armour while wearing a different outfit.

There's a mod that does this perfectly for Oblivion:

Is it possible to copy the script over and make a similiar item for Fallout 3? Or is there another mod that does something similiar?

I'm not sure if this is what you want, buthttp://www.fallout3nexus.com/downloads/file.php?id=5424, it allows you to wear clothing over some armors.
