most quests are by default activated, but require you to talk to someone or something similar to advance the quest to it's first stage, which is the only time you become aware that you're doing a quest and it's added to your log
the only ones i can imagine not being active are those that have conditional starting requirements (levels for deadric shrine quests, for example)
i may be very very wrong, it's just a theory

scrap that, i read it as 'activate all quests' not 'activate all quest scripts'
yeah setting that to 1 could be catastrophic
