If I use TESCS "Combine Plugins" feature on mods containing levelled list changes, will it merge levelled lists properly?

Or should I use tes3cmd or Wrye Mash to make a merged levelled lists plugin, and then combine that too?

I'd use this second way. But if you try and compare results in both ways and report here, it would be interesting to know.
