Removing weaponsammo from mods

What is the proper procedure to remove an item from a mod without leaving errors behind?

Case in point Classic Fallout Weapons and Weapons of the New Millenia have overlap in a few weapons, what is the proper procedure to ensure only the ones in WotNM show up in game? Do I have to manually edit the LLs? Or can I just delete the offending entries from CFW?
