I'm using Wrye Mash's "Installers" tab (quite heavily) and, having installed a ton of mods, I want to know if it's possible to rename some of my installer archives without messing up Mash's ordering, etc.?

If you rename an archive in the Installers tab in Wrye Mash I think you'll need to restart Wrye Mash and click on Installers tab to update it. Personally I close Wrye Mash and add an archive manually through copying in Windows Explorer (Windows File Manager).
I believe Mash will treat the renamed Folder as a new mod and think the old one was deleted next time it updates. I haven't found a way to rename via Mash either.
You can rename an archive in Wrye Mash via a popup menu and select either Refresh Data or Full Refresh in the Installers tab, but I don't know for sure if that helps because I've never tried that my self.
You can have BAIN open when adding in new packages - just don't have it be the active window.
I do it like this: 1. Open BAIN tab and after it is ope minimize it. 2. Have the new package ready to be moved. 3. Delete the old package (if the new one will replace it) in windows explorer. Be sure not to make Mash or Bash active after this step. 4. Copy (or cut) over the new package in windows explorer. -- If named the same then it will keep the same install order and then give warnings that it has changed. 5. Anneal in changes as needed.
This is the method that Wrye taught me to use when updating. You could skip the delete old package and then just overwrite. I just like to make sure.

I think you misunderstood me. What I mean was that you rename an archive and to make it recognized by Wrye Mash then use the commands I just mention. Btw I use Yacoby's http://www.gamesas.com/index.php?/topic/1180562-yacobys-wrye-mash-fork/.
