Depends on the mods and depends a lot on how active they were when you saved that game.
If they are house mods and you were on the other side of the world when you saved, you might be able to do this fairly simply.
If they were armor/weapon/item mods and you had any of those items in your inventory, you could be in trouble.
If they were location changing mods and you were in that location, you're probably out of luck.
If they had ESM files, then it increases the difficulty.
If removing the dependencies in Wrye Bash doesn't work, what you might try doing is this: Install only the esm or esp files for the mods you want rid of. Load the game and hope it works ignoring any mesh/texture/etc. errors. Get rid of anything that might be from any of the mods you want gone. Get yourself somewhere very remote, away from all people, in a small room that isn't affected by the mods you want rid of. Save. Exit and disable one mod....if the mod has both an esp and an esm disable only the esp. Try to load the save game...if it works, resave and repeat. Remove the esm files last.
