Did you assign the original setters to the shops? Jun and his wife, Mama Murphy, and Sturges don't just sit at the shop. You can still find them and trade with them but if you want to know where the shop keeper is, than you need to assign regular old settlers to the shop.

All I know is my settlers all gather at the bar (why won't you idiots just use the bar stools I provided) and randomly sleep in some bed
Yes.. at night, they will all gather around the bars (food stalls) until they decide it is time for bed. Either set up more bars to spread the group out, move the bar, or put down some stools and hope they are smart enough to use it
Build a restaurant and place alot of stools and tables. At night they will gather there before they go to bed.

The electrical is a little beside me.. However, I have noticed that if you make a brahmin feeding tub (Under resources, misc.) it increases fertilization production (useful for drugs). It may be pure speculation. I have about 22 settlers in each settlement and pretty sure it was random when the brahmin show up, sometimes getting two. However, it was generally later like 14 or more settlers.
I don't know if the siren actually does anything. My settlers are pretty adapted at finding bad guys before I can see them. Also, why wouldn't you just keep your spotlight on constantly? Role-play reasons? I don't know about other people but my spotlights stop working after while. (They still move but no light is present)
Walls? I am pretty sure all the walls are the same size. As far as the roofing... it is a big oversight on Bethesda. I think the stalls were meant for outdoors but I like the idea of malls and such so always build your building and make sure you have plenty of room. Then you can add the shop AFTER you are do with the roofing and walls. It is sometimes particular on where it can be placed so if you want bar stools or design other than the shop, make it big enough. Took me a long time to place a bar in the old homes in sactuary but I found a place I like it.
Yes on the two story bars. I really wish I had some way to link pictures but I have a two story restaurant/ bar in one of my settlements and they seem to like both.
I have a theory about the residents that don't sleep. Save your game and kill them. See if it has synth components.. if not reload

Make many restaurant/ bars (depending on what you can build) and it will reduce the grouping like I said, previously. And place it where you can handle a group of people? I don't know of a way to tell which people to drink where... I mean you cannot do that in real life neither
