You should run BOSS to fix your load order, and then clear some possible dirty edits with Tes5Edit.
For mod's conflicts you should tell us what mod's do you have, maybe somebody could help you with that. !!!!!

Good, have you checked for any dirty edit's with tes5edit ???? (Actually you should do that every time you install a mod.)
Are you manually sorting any mods that BOSS doesn't recognize? Those are placed at the bottom of your load order by default but must be sorted to their proper positions by hand, either by dragging /dropping in your mod manager or by creating BOSS user rules.
If you're using the latest versions of the unofficial patches, those are not properly sorted. If you're not using the latest versions of the patches, you should update to them. Also make sure your BOSS masterlist is updated to the latest version.
You're using Wrye Bash too? Did you remove or add mods recently and remade your batch patch?
I opened up my batched patch in TES5edit and there many red lines in there, which i assume is conflicts.
And yes, i manually sort the unofficial patches after running BOSS.
You must manage your batch patch with Wrye Bash not TES5Edit. Redo it and see if things are better.
About bashed patches, do i need more then one of them depending on what i need to bash together? Or is one patch enough for what i've been doing. (Merging, dragon, magic and weapon leveled lists.)
