Small mistake...

So I installed my Fallout 3 copy, patched, then proceeded to install FWE + MMM. The slight problem is I forgot to install all the expansions... So is it safe for me to just go ahead and install them after all of that? Or do I need to restart the hole process?

I don't think this makes a difference, just do your DLC installs and roll with it.

No problem, just install the DLCs and then the FWE and MMM plugins for the DLCs.
