I can sympathize with the OP. I'm not sure if I have or ever had a phobia, but entering the Temple of Ancestral Moths in Oblivion made me [censored] bricks. Just seeing that there caused me to pause for a moment. I voted "no" because if I have a problem I get over it. I understand that some people literally become insane over little random things, but unless you have brain damage there is always a way to overcome any fear.

As for the OP, I can understand having an irrational fear of something (I'm scared of bees and wasps, myself, though I wouldn't call that a phobia), but if they're in the game, you'll either have to mod them out or deal with it. They're not real, if anything, whacking them with a big sledgehammer should be slightly theraqeutic. You can't expect Bethesda to cater to everyone, otherwise they'd have to remove the open spaces for agoraphobics, the dungeons for claustrophobics, the water for hydrophobics, the zombies for necrophobics, and everything even remotely scary for phobophobics. I'm sorry, but that's the way it is.
