*spoilers* where'd my personality go?

Ok, so I'm confused, I'm at the institute and I agreed to join them...and apparently my personality/choices decided to go elsewhere? There is no telling them off, you can be sorta rude to them, but if he is like "hey go attack the railroad" you might as well have yes sir, yes sir, yes sir, and uhhh ok as your choices...no moral dilema, no hey I spoke to one of those synths before he got brain swapped and you may be wrong here, nothing...
On that note I used charisma on the first synth turned raider you have to go get, and successfully talked him into going with us without a fight, when his buddy mouthed off and what's his face is like "sorry I have a job to do" and reads the deactivation code...Ok well I go to rage to my father-son about this and there is no mention of it he is just like "I'm glad you got to see how much of a problem this is and made it back safe"?!?!? No man I had that situation handled and your insensitive objective hard on having courser was the only real problem...I did save the game and give the courser a royal beat down outside my new room to vent some frustration then reloaded lol so I do feel a little better.
Idk maybe when I go to the railroad I will have a "run, run far away" dialogue option I don't know about yet, but it kind of feels like that's not going to happen...I'm disappointed that the hardest decision in this game so far was if I should give my dead husbands wedding ring to MacCready or Hancock...and since it went to Hancock I already don't care which faction I have to choose, I'm cool chillin in Goodneighbor with the rest of the sane ppl...
Edit: Ok so apparently I can warn them, I just had that glitch where my prompts didn't show up but I saw it when I checked the pipboy, still tho the dialogue in this part is seriously lacking...
