I have the PS3 game of the year edition of the game, but it would appear that the Shivering Isle expansion didn't load. Note that I only have one disk, but the disk says it includes the SI expansion.

You've got the vanilla version there. PS3 GOTY has a black cover and comes on one disc. It also clearly says "Game of the Year Edition" on the front. Did you order it online? If so, you've been conned.

I have the original Oblivion for PS3. It included Knights of the Nine. If I download the Shivering Isles expansion, it will include all of the up-to-date patches, right?

Might be overcome by events. But to answer your question: No. The Prophet does not appear in Anvil until you activate the KotN DLC.
