The problem is with Steam and its "Steam Cloud" function. It automatically backs up your settings and save files to a folder in its directory. For some reason, when launching New Vegas, it reads from there and from the My Games directory instead of just the My Games directory.
Here's a quick fix for you. You need to find a folder named "remote" for Fallout New Vegas. You can find it in your Steam directory under this path.
Steam\userdata\########\app #\remote (replace app # with the app number steam assigns to your copy of New Vegas)
Right click on the remote folder and click properties. Go to the security tab and click "edit" under the "Group or user names" section. Make sure CREATOR OWNER is selected and click the check box for deny full control. All other boxes should be selected. Hit apply, and click yes to the message that follows.
If all goes well, you should not be able to open the folder by double clicking on it as it says you do not have permission to. That's alright, as now Steam does not have permission to the folder either, thus the settings and saves should default back to the My Games directory.
If you ever need to unlock the folder, go back to properties and click on the security tab again. Click advanced and select CREATOR OWNER again. Click "Change Permissions...", then "Edit..." then click the check box for allow full control, then click ok.
Do those steps above again for any other account that is listed as "Deny". After that, click apply then ok. The folder should then be unlocked.
NOTE: YOUR CURRENT ACCOUNT HAS TO BE THE ADMIN ACCOUNT FOR YOUR COMPUTER IN ORDER FOR THIS TO WORK
