1. Dark Brotherhood. True, the mages guild has magic and stuff, but the dark brotherhood has mages, too. Mages, that sometimes tend to also be really good assassins. With some illusion magic up their sleeves, I don't think the Mages guild would even know what hit them.
A funny story about the Brotherhood in Oblivion: I was sent on one of their missions to infiltrate and kill a mage in some sort of secret base tower. When I killed the target, I was informed that I had been kicked out of the Mages Guild, which my character was also part of.
2. Either the Mages Guild or the Fighters Guild. Both seem like very clean-cut groups, and both are strongly against crime and murder; the only instance in which killing is used by these guys is if they're hired to do a job, and even then, they're usually pretty innocent and non-conspicuous tasks (Killing rats, Killing egg poachers, Killing goblins, etc.). Thieves guild, especially in oblivion, was sort of noble, but I'm pretty sure the past renditions of that guild were nearly as pure as it was in Oblivion. And the Dark Brotherhood... They're the only guild that openly condones the killing of innocents.
