I'd say that one of two things would happen. Either they would make peace, or war. Before that though, there is no doubt in my mind that Lyons would attempt to contact them first. Either he speaking to them while they mass at his front gate through a loudspeaker, send in a squad of Knights, or send a lone messenger (possibly the Lone Wanderer assuming he didn't blow up their citadel/was still in the Capital Wasteland). He'd offer peace no doubt. And that is if the NCR didn't want to make peace with them in the first place. If they had scouted the area enough they would also have come across other communities. Megaton citizens telling them of the Brotherhood of Steel delivering water to them, free of charge. Might not have always had the right amount of water or been on time, and likely refuse to give more no matter how desperately they plead. But that doesn't change the fact that they are giving away water at various levels of personal loss without asking for anything in return. Rivet City protected by the Brotherhood. Mutant populations likely decreasing, if not completely wiped out by then. Raiders and Slavers less overt about their work, if there at all, seeing as it doesn't seem too far fetched for the Brotherhood to start a campaign against them after the mutants were reduced to a manageable size. All this with a giant finger pointing back towards to the Brotherhood, with the word "Savior" practically scrawled across their foreheads.
After the NCR realize this, they'd either agree to living happily side by side (though likely planning on absorbing the Brotherhood as their own, because we all know they just love love love being in charge), negotiate with the Brotherhood to either take control from them or just openly absorb them, or if worst came to worst, flat out attack them regardless due to an inherent hatred of the Brotherhood from past experiences. If they fought, it's likely the Brotherhood would end up victorious one way or another. I don't think it's likely that the NCRs troopers would stand and fight when they see a giant metallic robot walking forward, spewing out things about killing it's enemies, and shooting laser beams from it's head. The shock from that alone could possibly send NCR running back west within a few days. If that failed, the Brotherhood have advanced technology and training. The NCR have a few pieces of downgraded power armor and some salvaged laser and plasma weaponry, but the Brotherhood can likely produce their own armor by now. In Fallout 3 you can hear a scribe talking about them nearing the completion of MK II Recon armor, and that it should be expected done in a few weeks. And that was 4 years ago, just roughly a month after taking the purifier back from the Enclave. By now they may have fully operational MK III power armors, and be able to mass produce them and outfit every member of the Brotherhood with it. Not to mention them all ready speaking about upgrading the laser rifles they have and investigating the plasma weapons to see what could be done with them. If they could get a giant robot working in just a few years, there's no doubt they could create some new weapons or armors in 4. Longer even, who knows how long it would take NCR to scout the area and move their army there.
If by some miracle the NCR does manage to defeat the Brotherhood, I would say it's likely that the Capital Wasteland itself would be up in arms with rebellion at the NCR. I don't see them easily accepting NCR taxes and laws. The Mojave didn't want to. It would only be more difficult since the NCR would replace free protection and care, and likely less effective at that. Power armor and energy weapons likely scare away, and kill, more threats then some ragtag body armor and semi automatic rifles. That would likely end in entire communities being wiped away, since the NCR would likely have to strike back out of self defense. By the time NCR does finally manage to get the Capital Wasteland calmed down, I could see any survivors from the Brotherhood striking from behind. They've proven themselves willing to sacrifice their selves if it was the only way to achieve victory. They mobilized on a moments notice when it became apparent that waiting any longer could mean the Enclave would control the purifier. And they sent what, 6 or 7 men to do it, along with that robot. Why wouldn't they send out the rest to swiftly wipe out any NCR left while they were busy fighting the townspeople they wanted to gain control of?
And one could argue that the Lone Wanderer could likely play a massive role in the events, but I'd rather not get into it. As far as I'm concerned, the Lone Wanderer didn't stick around too long after the events of Fallout 3. Certainly not long enough for the NCR to show up.
