She confronts you no matter what, if you start asking around about the holotapes. However, as others have stated, her strong suggestion about how to resolve the quest is just an option and by no means a requirement.

I really like his plasma rifle, so I plan on getting it whether I am good or evil!

One last thing. If she were to accidentally get killed, would that pooch the quest at all or have any dire effects in the future?

The short answer is no

If you choose to end the quest her way, the reward is just handed to you, the caps and good karma. You will not have to answer to her because after she confronts you, she just goes on her merry way.
