As we're discussing a bit here and there - Chicago. Midwestern BoS is there, and Obsidian said Enclave had outposts there. Seeing as the Enclave Power Armor in F3 looks alot like the BoS Power Armor from Tactics, there must've been some interaction between them. MWBoS and Enclave also have similar goals, to erradicate mutants, and seeing as proably only a few percent of the original Enclave is left now, and that they are outnumbered by the MWBoS (and that MWBoS haven't heard of Enclave before) they came to some mutual agreement. Enclave probably nestled their way into the leadership of the MWBoS, many Enclave officers became new BoS elders and then some conflicts between the new and the old appeared (as always.) The Enclave are just playing the BoS though, they knew they can't take them in an assault, they also no longer have a virus or a way to release it, and they are just too weak and too few left. They use and help the MWBoS to kill mutants and ghouls while meantime they grow in strength, maybe repair and upgrade the Calculator and the robot army. Later they kill Barnaky's brain and the BoS elders in a coup, and use the robot army to kill the MWBoS and voila - they're a force again (though now they've got more robots than humans). The Enclave went back to being a shadow government, as in pre-war times, but this time they puppeteered their enemy's government.
Or your character decides to help the MWBoS elders, and uncover the Enclave's plan. Or you help the Mutant Liberation Army, which is pretty much giving up all hope, in their last thrust at freedom and independance. Three choices, and neither should be snow white nor pitch black.
