Morrowind and Skyrim are definitely my two favorites of the series.
Morrowind had an amazing world, as does Skyrim. While both games offer many, many quests, Skyrim introduces this through many randomized (though convincing), miscellaneous quests, where Morrowind's were all hand placed, though some were pretty drab. Also, Morrowind had many more guilds to join, many of which clashed with others. While Skyrim has some of this, it isn't nearly to the same extent. The gameplay obviously differs largely between the two, though I wouldn't quite say one is better than the other. Morrowind strives for more of a traditional rpg set in a first-person perspective. Where Skyrim wants to be more of an action game, though offering players much freedom in how they play the character. As an rpg, Morrowind wins hands down, compared to most games even. Skyrim certainly wins in the action department, though compared to other games of the sort, feels a bit lacking in it's melee.
What it comes down to is opinion. Both games are great, I feel. Though it all depends on what I want to play. Skyrim, when compared to Oblivion, basically only changed for the better. When compared to Morrowind, it is easy to see that the elder scrolls games have really changed. Some really like that, but others don't. As for me, Morrowind is still my favorite of the series, but what they did with Skyrim is pretty damn good in itself. While I am not the biggest fan of the perk system, it does work just fine, and it can be a lot of fun. Just my thoughts.
