I'm new to Morrowind modding and I haven't found a clear answer to the following question anywhere. Is it possible to do a total conversion of Morrowind without any hacking of .exe's, using just the CS? As in, can I simply delete all cells within the master files, remove all scripts etc. and start from scratch?

Yes and no.
There is no need to "hack" anything.

But just deleting all the scripts will cause problems.
The best thing to do would be to download a "blank" esm that are designed to get you started for a TC. There are a few of them out there that are available.
