Alright, I have been trying to figure this out. How do I get water in interior cells? Like having a pond in a cave or an underwater cavern?

In the CS, go to World->Interior Cell
Then select the Cell you want from the drop-down bar. Here you will see a check-mark for "Has Water" and the height control for it.
