Oh gosh... Do yourself a huge favour and get http://www.gamesas.com/index.php?/topic/1195328-rel-boss-better-oblivion-sorting-software/ to sort that load order properly. I'm surprised the water is your only issue.

You'd also benefit by getting http://www.gamesas.com/index.php?/topic/1200323-relz-wrye-bash-thread-68/ and creating a bashed patch, especially for All Natural. There's a very good http://www.gamesas.com/index.php?/topic/1123302-wip-wrye-bash-pictorial-guide-for-newbies/ to help you get started.

It *may* even help with your issue.

BOSS and Wrye Bash may help solve other issues, but this particular issue is a known bug with OBGE Liquid Water and won't be fixed by changing the load order. It has to do with Liquid water assuming all water in that cell appears on the same level, thus the glitches when you have water on multiple levels in the same cell(such as a lake with a waterfall feeding into a river), making it so occasionally, all the land below the lake is covered in water, or, you can see the river below, but the lake is empty.

Correction: OBGE Liquid water assumes the global water height is at the same height as it is in the cell currently occupied by the player. Oblivion does not support multiple water heights in the same cell.

Whenever you see a waterfall feeding into a river, they are usually positioned on the cell borders so to allow for the water height to change. UL also makes use of animated stream tiles from time to time, but these are particle effects (fake water, to say the least), not real water.
