Missions that have nothing to do with the main story and exist in their own parallel universe. Hence the name "What If."

Basically alternate endings, kinda like the Clue movie.

Basically mission that have some type of conspiracy that doesn't actually happen in the story or isn't related to the plot.

Huh? I think it's more like this:

Actual final campaign mission = Good ending. The Resistance leaves the Ark. The Security recovers a healthy situation.

Alternative "What If" mission = Bad ending. The Resistance make a reactor blow up, destroy the Ark. The Security reduces the population to 5.000.

OR

My ending: I get elected the GOD KING OF THE ARK and i fix all the problems with my undead army, who consume everyone but a select few, such as everyone with a fun/funny accent, cool people, and most of the people on the forums :wink_smile: , after that i get some people to install giant turbine things that let me control the ark, i then drive it into some land mass and we take over. The end. :celebration:

I would love it if they did this.

This could justify classic FPS modes like CTF and KotH.
