I sided with the MM and the institute. Destroyed BOS and Railroad.
Now I am the director and help the minutemen save the people. Problem is I want to shut down the synths via Shauns terminal but I need the directors password which they conveniently did not give the new incoming director.
For those choosing the BoS/Minutemen just for Minutemen gameplay reasons, I'm pretty sure you get access to every Minutemen feature without having to explicitly "side" with them. You're not ever forced to wipe them out no matter what road you choose. After all, you are the leader of the Minutemen. It is your faction. You can do one of Institute/Railroad/BoS in combination with Minutemen if you a non-Minutemen ending.
The BOS because they are "right". Always have been. That's why they're in every game. Recall the Terminator. Every faction is flawed in their own way. It's a post apocalyptic world after all.
BOS only because they want to purge the Earth of the abominations that were created after the War. Muties and ghouls needs to be put out of their misery. Syths are an insult to the human race, masquerading as humans when they're nothing but cyborgs. Otherwise they're a selfish lot that hoards technology that could be used to rebuild civilization again.
I love being a part of something huge, and I love the military. I love the structure and organization of the BoS, so I sided with them in my first playthrough. With that said, apart from kidnapping innocent people and replacing them with Synths, the Institute isn't all THAT bad. As the leader, I would change this and outlaw it, but still continue to develop synths and have them work for us humans. They are, after all, man-made machines.
The BoS was pretty overwhelming and even when I sided with the Institute, I hated going up against them because their power armor always proved difficult to breach. Yes, they were genocidal, and yes they were pretty small-minded, but as an army veteran, I wanted to fit in somewhere and I wanted to feel like I had a purpose - in this case, it was working my way up through the BoS.
I went Institute. Although my current character is probably a better fit for the minutemen.
I tend to have a thing for small, highly advanced isolated groups of people that only care about themselves. But I wish the Institute was a little bit more morally ambiguous than they are. At the moment they are basically Umbrella Corporation.
Although to be fair, I also like Umbrella Corporation.
Yeah, I mean...BioScience is only doing a agricultural experiment on the surface that, when complete, will result in the death of an entire family who have no knowledge of the experiment at all and are of no threat to the Institute now or in the future.
Not that bad at all.
I support the Railroad. I'm not going to let sentient beings be used as slaves without trying to do something about it.
While I don't fully agree with the Brotherhood's anti-Synth rhetoric... I actually love them as a faction. They also continued to address my promotions and rise in the ranks while the other factions tend not to. I become a "General" of the minutemen pretty quickly and nobody cares.
I support the Minutemen fully and would support SoS except that I have ghoul settlers and companions that are not what they approve of.
Minutemen/Railroad alliance. Save the Synths and lay the groundwork for a new nation-state on the East Coast in the process.
Decisions, decisions. I have played the BOS and the Institute to the end of their main quest arcs. I am currently playing the Minutemen.
I have enjoyed both the BOS and Institute.
I think my favorite so far is the BOS, but I have no illusions about them. They are the invader. They are the aggressor. They have no right to be in the Commonwealth and their destruction is fully justified.
The Institute I found to be the most evil. The BOS hates, but to hate is to ascribe a value to something. The Institute sees the people of the Commonwealth as nothing but resources to consume and ultimately replace. Their destruction is fully justified....
....but essentially a Tactical Nuke!! What the hell are the other factions thinking!!
Given the Non-Institute Endings are either wholesale genocide or destroying an entire civilization...
I wanted a, "What the hell is wrong with you people?"
Turn about is fair play, though. The Institute wouldn't hesitate to "sterilize" an environment if it posed a threat. Unlike the Institute, at least you have the option of giving people plenty of time to evacuate.
Yeah, but this really seems like a game which I wish we could have a WE ARE CANCELLING THE APOCALYPSE ending.
But diplomacy wouldn't be very "fun" I suppose.
BoS are jerks at best. I plan on purging them.
Instatute was okay for me untill I got hit with back to back raids from their bots. Now I plan on getting rid of them as well.
Railroad seems to be too short sighted for my tatses. I'll leave them alone unless they mess with me first.
Minutemen are giving me more of an Ancient Rome feel than Ceacars Leagion ever did, what with their rampant and unchecked expansionism. I see a crude empire forming there, so I may pirge them as well.
The ONLY faction that has acted Good for the sake of being good so far, has been the Atom Cats. It is them whom I fully support. Shame they only have 2-ish quests, but that is because they handle their own affairs and don't feel the urge to burden the new guy with all the work.
Destroying The Institute, the other factions basically set off a nuke in the middle of Boston metro. Right by the river! The last thing The Commonwealth needed was another Glowing Sea.
The only faction this act might make sense for is the Railroad, since they are rather 'Vive La Resistance!'. So a little Thermonuclear Terrorism might be in character for them.
But the BOS, you'd think would purge the place and then loot the tech, destroying the synth creation infrastructure. Heck the BOS, might even renovate it to use as a permanent base, since the Prydwyn will head home eventually.
The Minutemen, maybe use the artillery to pound The Institute into submission. With a formal surrender. You know since the Minutemen are supposed to be good guys and all.
Just my thoughts on some of the rather ham-fisted events.

I supported the Railroad because they were a rag tag group that struck me as trying to do the right thing. I would have sincere reservations about the future of the Commonwealth if the Brotherhood or Institute got into power, but that may just be my anti-establishment predisposition. Honestly though, the philosophy of the Brotherhood was something that made me uncomfortable the more I had time to think about it. There are many non-feral ghouls who are great people and likewise for the synths (Nick Valentine). If I knew I could become the leader of the Brotherhood and make them less xenophobic, that might have made me more agreeable to them. The Institute was always suspicious to me. There was a cavalier disregard for the rest of humanity and they seemed incredibly disillusioned about what the surface was like. Tack on to that the fact they basically kidnapped people, treat their sentient creations like possessions, and have conducted any number of morally questionable experiments... it all struck me as a little too "Vault-Tec" (a company that has earned my ire even more, after the events of this game).
The Railroad was essentially a liberation movement with no other aspirations. Since I already lead the Minutemen, I know I can help protect the Commonwealth through my efforts there. Even though I destroyed the Brotherhood, I am carrying its fire, acting as a lone "white knight" fighting against the monsters of the Commonwealth.
Basically this. It felt like opening Pandora's box right? Maybe they were just machines to begin with, but then they pushed it too far and actually made sentient beings with the capacity for hopes, dreams, and love. Even if they wanted to pretend like they were still machines, they had opened Pandora's box at that point and they couldn't just keep going about as if nothing had changed.
