So what happened to the aliens of crysis 1?

Why are the new ones all red and the old ones were pretty much completely different and blue..?

easy. 1. the artist is color blind and ummm... whats it called oh uh, uhhhh mmmmm i forget (i'm serious)
2. when they slept underground they turned red and evolved because of the heat
3. we did that color chicken thing to them and then bred them to hamster or something

5.the moons gravitational pull caused the tides to rupture the symmetrizing force of the airs flow underground were they slept then the magma under the earth split the earth's crust causing massive mounts of co2 to hit the molecular structure of the gel pigment causing the color to go from blue (o2) to red (co2) and then the suns radiated rays hit their exposed bodies and caused major changes to their exoskeletal structure the as there minds went into exorbitance they changed tactics units abilities and stopped flying those weird things.
6.they aren't the aliens they are just teletubbies disguised as them but again teletubbies are retarded so there is the reason that the color and body changed.

1. i read that they had to modify the game heavely, because it would come out for consoles
2. many people didnt played Crysis, and so they dont know the storyline, and they had to keep that in mind
so jeah, thats basicly what happened :)

Different area, different Ceph. Maybe in Crysis 1, we had female Ceph and in Crysis 2, we have male? Or maybe it's their version of skincolor (like humans can have a dark or light skins, they maybe can have a red or blue one). There are a lot of possible explainations.

The aliens in Crysis 2, which still relate to the aliens from the original games, have adapted along with the humans in order to dominate the intense warzones of Earth, going so far as to mimic their foes and commence an extreme overhaul of their technology. They have replaced their hovering Trooper automatons with trained Alien warriors in the flesh, equipped with minimalized, 7-foot high humanoid on-foot Exosuits that grant them incredible strength, speed and agility, making them more lethal than ever before.

Troopers come in two varieties: Common Soldiers and larger, tougher and more powerful Brutes. Their standard weapons technology features some new additions in the form of fission-energy, among others, but most of their original technology has been kept and tweaked. They also use a killer plague as a branch of bio-warfare. They still utilize cryo-electrical energies in their weaponry, but it has been enhanced to a degree. Their Hunters and Scouts have been replaced with huge, heavily-armed tripod tanks known as Pingers, and aerial vehicles armed with energy missiles and charged drop-bombs that mimic human military bicopters. and make use of specialized dropships to transport troops and equipment by means of pods. However, it is not just their technobionics and equipment that they have overhauled; the Aliens have somehow been able to induce an extreme biological adaption in their own bodies as well. "

You could make up a ton of storylines from crysis 1 to crysis 2, but unless there's some sort of official statment on the matter, whats the point in trying to figure it out.. Could just be that we only saw the first wave of aliens in crysis 1 and are now seeing a second wave that finishes off what the first lot started, or you could say the first wave were just scouts, making way for their army....The nano suite was based on that alien tech, so perhaps messing around with the alien tech has caused unforseen problems....who knows....Perhaps earth is just court up in the crossfire between two alien races and we've only just seen the first and earth is being used as a stand point to get an advantage on the second alien race, who knows..

It doesn't really matter, the red looks more dangerous (which was probably the reason) and they're still identifiable as cephalopods. There's a variety of in-game canon reasons why the skin colour could have changed, but as long as we're told it's the same enemy that's all that really matters.

Crytek realized that as cool as the Crysis 1 aliens were in concept, fighting them svcked. Also, they wanted to bring the game to consoles so they can make some money, and many console players had probably never heard of Crysis. Therefore, they announced that Crysis 2 would be a reboot. This, in their minds, gives them a mulligan to come up with something different and not feel compelled to design aliens that had the same theme as the old ones.

Long story short:

They thought that could come up with something better that would be presented to a new audience with no pre-conceptions based on Crysis 1, so they are pretty much starting from scratch.

The fact that they are red now instead of blue is simply a matter of artistic choice and has nothing to do with the story.

It's entirely likely that the Ceph come in different colors, sizes and shapes. According to Prophet at the end of the game, "Look at this...they're not just in New York...They're EVERYWHERE man!" Humans are all over the planet as well, and we come in different sizes, colors and shapes as well. This is just to pacify the fact that they look a little different from the first instalment.

I'm going to guess that they made them red and the eyes glow red, to give them a more menacing/evil apearance in this game since you have to face more of them than in the last one. Remember, aside from the time spent INSIDE the mountain (Crysis 1), the "Aliens" you were fighting were actually only alien-built machines.
