ED-E is MUCH better than Rex. He is more flexible in combat- can be set to melee or ranged- and his perk is the second most useful one in the game after Raul's.
Humanoid companions... It depends on your playing style.
Raul is probably the best overall. Good default weapon, best perk in the game (especially if you're using quickly degrading weapons like Sniper Rifles, certain energy weapons etc.), great upgrades, fun dialogues. Pretty damn good in combat. Getting to him early can be a bit of a pain though.
I'd say Veronica is close second. Her perk is mostly good for scavenging; you can craft things on the move and reduce inventory weight. I find it handy in places like the REPCONN test site. But she is extremely powerful in unarmed combat (give her Pushy and watch bodies fly), very good with energy weapons if need be, very fun to have around AND she can wear Brotherhood power armor. Great companion for a sniper who wants a bodyguard for close quarters. And don't forget- Unarmed weapons use no ammo, so V is very low-maintenance.
Cass rocks with shotguns. Give her a Riot Shotgun with slugs and she will make mincemeat out of most things. After the last patch gave 5mm ammo an absurd amount of DT bypass, Cass is no longer THE best companion for Deathclaw hunting, but still a reliable Deathclaw waster. Her perk is not terribly useful, but it does come in handy on occasion. Her default weapon svcks though, and you have to keep your karma good or she'll leave, which is Cass' main downside. Regular Fiend hunting recommended.
Boone, as currently exists, is a love-him-or-hate-him companion. He can be the best if you can tolerate his broken behavior, constant weapon switching, super aggressive playstyle and factional allegiance taken to extreme. His perk is well-suited for snipers, especially in low visibility conditions, and synergizes well with ED-E's. His personal quest is perhaps the best of all companions except Veronica. His default rifle is awesome in early game as it has very high DAM for a default weapon, but after the latest patch it is inferior to a normal Hunting Rifle due to much lower crit chance and crit damage, so give him something better as soon as you can afford it. His upgrade is lousy as well.
Arcade's only real virtues are his powerful default weapon and his companion quest which enables the support of the Remnants in the final battle. His perk is pretty useless 90% of the time, his upgrade is a piece of armor which is very good but not a must-have, and he leaves after his personal quest is completed.
Lily is easily the worst. She is like a seriously deficient version of Veronica. In melee combat, Lily does fine (she seems to have a knack for smiting Cazadors before they can sting her), but in ranged mode she can't shoot worth a damn. She can't wear armor, she is limited in the types of weapons she can use, her voice is funny the first time but gets onto your nerves very quickly. She doesn't get anything that can be described as a meaningful upgrade after her quest. Her perk is virtually useless unless you are a VERY heavy Stealthboy user.
