Definitely the Dark Brotherhood quest where you go to a party and you have to turn everyone against each other while killing them one by one in secret. Such a great quest.

The Purification from Oblivion Dark Brotherhood. That Kahjiit that was always a jerk initiated conversation with me about how he was sorry about being so rude as I had a bow aimed at his head. The irony was palpable.

The only one I can think of right now is the one in MW where the Temple tells you to go convince someone that he is a false Nerevarine.

One of my favorites was the one in imperial city where you bring a man to justice and then he escapes prison and chases you. I don't remember the specifics of the quest but I do remember that I was in an elvish ruin, sneaking up and bow-sniping undead when he came at me to get his revenge!
He died a few seconds later but still it felt kinda cool:)

Rescuing a kidnapped child in a maze of dungeon at Daggerfall, until the Fighter Guild get involved, then I heavily dislike the quest.

For Morrowind, Rabinna's Inner Beauty for helping a poor kitty out of a mess up situation.

Finally, A Shadow Over Hackdirt for Oblivion because I get to save Dar-Ma.

The painting quest in Oblivion (so cool and original and unexpected), finding the artifacts for the Imperial Cult in Morrowind (challenging and fun quests, great rewards and some of the best dungeon crawls in the game IMO), and the mage's guild quest in Daggerfall where you were supposed to kill a renegade former guild mage, but then have the option of siding with him and going on further adventures (that one was mod-added but IIRC it was supposed to be in the game but wasn't, or something).

I really like the WhoDunIt? quest in Oblivion. I played that one over and over again in a row to get different responses from the NPC's.

From Morrowind, probably Divayth Fyr's tower - specifically the point where you talk to Yagrum Bagarn.

I quite liked the Bloated Float quest. My favourite has to be the final thieves guild quest.

The Nord Burial in Morrowind. Easily the coolest place in either Morrowind or Oblivion.

So far, Shadow over Hackdirt has been my favorite in Oblivion. If the Battle for Castle Kvetch counts as a sidequest, that one is nice too.

The one in which Cyrus was changed in to a little creature by the archmage on Stros M'kai. But actually most of the quests in Redguard were good ;).
