Nothing really happens unfortunately. In-lore the FEV wipes the CW clean, however Bethesda obviously didn't intend for people to insert the FEV when they made Broken Steel (since why would you side with the Enclave and then join back up with the BOS again?)
Its all a result of Bethesda originally not intending to make Broken Steel. As a result, the storyline gets screwy.

In fact neither the side-quests and the MQ make sense if you did insert the FEV
-Why would I attack the Enclave, if I adhere to their main goals.. Do I magically know it will lead me to an all out chance to deal a blow to the BOS...? (and for that matter why did the enclave not use that option themselves..)
-The FEV did work pretty well in the ending slides.. Well after two weeks... the only one it works really well on is you..
-If I inserted the FEV because out of some twisted moral choice (maybe thinking it would rid the world of ghouls and supermutants), found out that it can kill wasteland humans as well... why would I protect the convoys...? Would I not want to alert someone..
Etc...
