I gotta say, I really don't understand why people keep calling it the Skyrim Emblem. We saw it all the time with Morrowind and Oblivion, why are we just now associating it with Skyrim? Why on Nirn would you think that it belongs to Skyrim if you saw it in previous games?

The whole civil war going on in SK about it trying to break from the empire might have something to do with it. Symbol of empire slightly broken, the real empire starting to break apart...symbolism...
The symbol of the Empire is that dragon, which is Akatosh. Alduin is an aspect of Akatosh (some would say Akatosh is an aspect of Alduin). There are dragons in the game. The Empire is in the game. It takes place in the Empire.
It really is not rocket science to see why it is there.

Skyrim is a part of the empire. Of course it's part of the main story!
The civil war is between Skyrim citizens that want to remain a part of the Empire and those who want to secede. The Empire doesn't have the strength it used to, but I doubt it is "on the verge of collapse."
Why are there so many Skyrim Emblems [i.e. the Silver Dragon] in and around Oblivion?
Seriously. Just take a stroll through the Imperial City. I see them everywhere. :L

The symbol you are referring to is the Symbol of the Imperial Empire. The crest is supposed to represent Akatosh, the Imperial's Dragon God of Time. In the Nordic Faith, Alduin is a very loose, rough equivalent of Akatosh. That's why the same symbol is seen both in the Empire and on Skyrim's cover.
