As I see it, there are really only two viable, intriguing options, as sadly Meikun sadly pointed out, New York wouldn't be available. These are Chicago and Florida.
While Canada would be incredibly awesome, being much different from the arid wasteland of the Mojave (one hopes), I don't think it'll happen. The 'Nuclear Winter' angle could be pulled off, expanding the Jacobstown-setting, and possibly incorporating the open plains of southern Canada. Mythological creatures such as Sasquatch could have mutated into existence, and great, mutated bison may have made a resergence, being hunted by Tribals like the Native Americans did. Unfortunately, Fallout is the story of Post Apocalyptic America, and I don't see Canada happening (despite the annexation) in anything other than a DLC for a northern region. This leads me to my first viable suggestion:
Chicago. Chicago is considered (as far as we know) to be the last Enclave base in the United States, mentioned during E-DE, My Love. Chicago is a great city, like New York, and would offer up the urban jungle feeling and the building/tunnel exploring, that many people loved from Fallout 3, through its subways and sky-scraqers. Furthermore, being west of the Legion and just north of the Atomic Tornado Belt, it could open up the option of familiar, faux-Roman faces as well as new factions. Finally, being up north, it could still pull the nuclear winter angle and allow DLCs across Lake Michigan, to Canada. I like Chicago because it offers something different from the open (some would say boring) wasteland of the Mojave.
My next suggestion is Florida, already mentioned in the Fallout series, and also vastly different from the Mojave. Florida would likely resemble Point Lookout, though with more tropical plants in the Miami area, and a deeper swamp in the Everglades. It's been mentioned that mutant Alligator-Men roam Florida, which makes one think the Everglades have begun to reclaim the land following nuclear disaster, offering a jungle-trek feel to players. Centered around south Florida, players could explore the ruins of Miami (offering more urban exploration and gangs like Vegas), the tribals in the swamps, and the many beasts of the Everglades. Viable DLCs could include St. Augustine with its Spanish Armory and Museum or Disney World... which would be pretty funny.
